My pair of lovebirds has 2, 5.5 week old babies. I found an egg in the nesting box with the babies today. I took babies out of box and put in cage. Mommy bird being aggressive toward smaller baby. What should I do. I don't want anymore eggs. How did this happen?

Well, this happened because you gave them a nesting box and put two separate gendered lovebirds together to be blunt.
If mom or dad isn't feeding them you need to either feed them yourself or find an EXPERIENCED breeder to feed them (preferably this)
You need to remove the nest box and research how to avoid breeding/hormonal behaviours and/or put your two birds in separate cages and have supervision when out of the cage together so they don't mate.

Dad is feeding babies. Should I have taken babies out of nesting box when they were younger so mom and dad wouldn't have mated again so soon?
Mom looks like she is going to have another egg, should I put her with nesting box and eggs in a different cage?

You shouldn't let the birds have babies unless you have knowledge of what to do when birds begin to reach weaning age. Birds will continue to lay eggs even with a clutch of chicks in the nest, this is just what they do, especially the more prolific species like lovebirds.
I was in this situation when my cockatiels were raising their clutch. The hen continued to lay eggs and so I just threw them away until the babies she had were big enough to leave the nest and then took out the nestbox. She stopped laying shortly after I took it out. My suggestion would be to put babies back into nestbox so the parents can keep feeding them and then throw any new eggs away. If she's protective and continues to lay you could also take the egg, shake it around quickly to scramble the yolk inside and so it will not hatch that way.
