I have heard that bubbles mean yeast sometimes. Then again, she is on meds that could be messing with her poop etc. I give my bird a probiotic powder daily (as a preventative). I am SOOOO glad she is doing better! Will there be follow-up testing to confirm that treatment was successful?

The "MZN" stands for "Modified Ziehl-Neelson", it's just the name of the staining solution they use on the microscope slides when they prep her fecal sample to look at under the scope; some people call the MZN stains "Acid-Fast stains" too, both the same thing...Like they also did a "Gram Stain", which is a different staining solution that will highlight basically any microbes present, bacteria, fungi, etc., while the MZN stain will identify only certain strains of bacteria that they are specifically looking for...They use all different types/colors of slide-stains when they are looking for specific Bacteria, Fungi, etc. And the MZN stain is specific for Mycobacteria, which is what Chlamydia is...What they mean by "Chlamydia is seen, but only in some inclusions" is that they are seeing the Chlamydia bacterium (it's being picked-up by the stain and made visible), but only in some "inclusions", meaning only in certain pigmented cell parts, not all of them...So basically Shine did absolutely have Chlamydia, but it wasn't horribly progressive and hadn't taken over all cells present in her fecal sample...In a fecal sample you get skin cells from the bird normally, and sometimes blood cells as well...Other inclusions include fat cells, liver cells, etc. Basically Shine was diagnosed as having Chlamydia, but it wasn't so advanced that it had invaded every cellular inclusion present in the fecal sample...This is a good thing...

****The bubbles in her droppings are probably still some Yeast, that's typically what causes that (fermentation)...Her lab report from September that you posted diagnosed positive "Budding and Non-Budding Yeast", so that means there were both mature and immature Yeast present, meaning she had a pretty horrible yeast infection at that point, which is to be expected after she took all those antibiotics. They probably wiped-out all of the normal, healthy flora throughout her entire GI Tract, and you have to also remember that yeast/fungi doesn't only grow in the intestines, or even only in the GI Tract when you take antibiotics...When people take antibiotics they often develop secondary yeast infections in their mouths and throat, and sometimes it gets so bad it also invades their sinuses, ears, and even their eyes (often called "Thrush"). Women often develop a severe vaginal yeast infection every time they take an antibiotic, which is why daily Probiotics are very important for women to take if they are prone to these infections...Men who have any type of immune system deficiency can also develop a secondary yeast infection in their urethra when they take antibiotics...So with all the antibiotics that Shine took before she was put on the anti-fungal medication and the probiotics, it's likely that she really had a horrible yeast infection throughout her entire GI Tract, including her Crop, and the conjunctivitis also likely contained yeast as well as bacteria...So I'm not really surprised that her droppings still have some bubbles, it's not a huge deal, especially if it's not every time she goes...Make sure you keep giving her the Probiotic daily, because it's likely that as long as she's taking that antibiotic she will continue to have some yeast in her distal intestinal tract.

So keep giving her the Probiotics until she is completely done with all antibiotics, including the eye drops or anything else that contains any antibiotics, and then continue to give her the Probiotic for at least a couple of weeks...It can't hurt her, only help her, so it's not like you're going to give it to her for too long...I would expect that the bubbles in her droppings will disappear in a week or so AFTER she finishes all the antibiotics...
