GCC scared of me... HELP ME!

Hello. I have a yellow-sided GCC who recently had a major shift in behavior. He was cuddly, sweet, trained, and very social from 4-10 months of age. I let his wings grow out and soon as he got a handle on flying he was less interested. He started flying into things so I clipped his wings, which he is still upset about and not used to. He had multiple blood feathers growing in at the time of the wing clip. After this experience he was afraid of me and ran away from me in his cage. If I toweled him and picked him up things were ok but as soon as he could he would leap onto the ground and run away and try to get back to his cage. This is the complete opposite of his usual affectionate, head-scratch demanding behavior.
About 5 days later and after he had been beating is wings still trying to fly everywhere to no avail. All of the activity lead to a broken wing feather. Our relationship had not gotten any better and I still had to be the one to towel wrap and pull the feather. Now I'm worried he has associated me with the wing clip, pain of his blood feathers, and the pain of having it removed. What do I do to restore our trust? He's happy and playing in his cage currently, but if I was to try to get him out he would run like crazy from me. If I catch him up with a towel he will accept head scratches and will sit quietly on my lap or hands, but as soon as he gets away from me its back to having to chase him around.
