So I've clicker trained my conure, but now we have an Alexandrine as well. I would like to start training her, but I am concerned about the effect it will have on the conure. From what I understand, they're not EVER supposed to hear a click without getting a treat or else the click loses its significance. So how do I go about clicking and rewarding one bird without the other bird becoming severely confused?

Rest in Peace Rio
You could train the other bird in a room far enough away that your conure can't hear the click. That would probably help your alexandrine from being distracted by your sun also.

Parrots
Acorn - a Yellow Sided Green Cheek Conure;
Bob - a Cockatiel;
Cricket - an American Budgie
When trying to train a second dog after the first was trained I had to train it away from the first.

When training birds separately, they usually learn quicker as well
