Will a Black Cap Conure get along with a Green Cheek Conure? Not in the same cage but in the same house?

It will depend on the birds in question. Some birds will hate each other, while others get along famously. If worst comes to worst, you can always have the two out at different play times until they get used to each other.

I know a Sun and a GCC get along famously. But they were babies together.
